.bashrc and .zshrc, for task-specific aliases and path settings (Fink
paths in $PATH make no sense on Linux, for example).  .ssh/, some
hosts have more privilege than others.  Stuff related to XDarwin in
rootless mode makes no sense anywhere else.  Some XEmacs stuff that
doesn't work on Darwin yet can't be loaded there.  (True, Coda has
only worked on Darwin for a couple months, but there you go.)  There's
nothing that can't be worked around with conditionals, but there are a
lot of details.  It would be annoying to work it out for _everything_.

And there are those things like shell history files.
